TiVo is recording from your Set Top Box even though you told it to use the internal tuner.

If you have the same channel names on a STB as on the tuner, then you can't record from the terrestrial (internal tuner) versions. TiVo always uses the best quality source available for a particular channel (usually the one via the AUX SCART). To record from a particular source remove the channel on the other source from Channels You Receive.
